I just purchased Marked 2, is there any difference for Marked 3? Can I upgrade ?

There's a huge difference between Marked 2 and Marked 3. See the What's New section of https://markedapp.com for an overview (and even that isn't complete).
There's currently no upgrade path from Marked 2 to Marked 3, but it's being offered at a bigger discount than the cost of Marked 2 for the next couple of weeks.
I will be adding a "Marked Pro" to the Mac App Store that is the same as Marked 3, but with no In App Purchases, which you can then use "Complete your bundle" to upgrade with the cost of Marked 2 removed. This won't save you more money than the introductory price, though.
