Opened my first document in Marked 3 and have strange numbering in my ordered list with an unordered list mixed in.

It looks like you're using MultiMarkdown and not indenting your nested list far enough. MMD requires 4 spaces or one tab to indent a list, otherwise all of those bullets get interpreted as part of the top-level and thus inherit the numbered list style.
