Change new window vs existing window
When I first started Marked 2, it asked when clicking a link if I wanted to open a new window or use exiting. I chose use existing but I want to switch to open new. I cannot find that option in the settings. How can I make that switch?

That's a really good question. I know at some point I had that as an option in the preferences, but apparently lost it. I'll add a setting back in, either to select handling right from preferences, or to reset preferences like that. Sorry for the confusion (and sorry for the delayed response, my notifications have been getting lost).

Oh wait, I found it! See Preferences->Apps, at the top you'll see "Links to text files should open in…"
