Marked uses MultiMarkdown, and tables have to be formatted to MultiMarkdown spec. http://fletcher.github.com/peg-multimarkdown/#tables
While I try to accommodate GitHub Flavored extensions as much as possible, tables are difficult. All you need to do, though, is set up a custom processor (probably Kramdown or Discount). Also see Docter: https://github.com/alampros/Docter
