Is it possible to have superscript tags enclosing a footnote's anchor tag? It seems that's all that's necessary to allow the Footnotify extension work on my footnotes.

It's not possible for the user to modify the output of the internal MultiMardown 3 processor. You can, however, set up a custom processor or run the output through a conversion script, so if you know of a processor that creates the output you need and need help setting that up, let me know.

Thanks, Brett! I wouldn't want to replace the MMD processor, so this post offers hope that a small processor could be added which would simply wrap links with specific classes in <super> tags. (I guess I'd have to suss out writing a processor...)

Yep, the preprocessor is built and will hopefully allow the additional processing you need.
