You're using the Discount processor, so it's not actually rendering
those as footnotes at all. Try switching to MultiMarkdown under
Preferences->Processor and let me know if that helps.

That fixed it, thanks!
Though, I'll note that footnotes are rendering while using in Discount, but they do not render when referenced from within tables.

Yeah, that is weird, but it's going to be an issue in the processor
itself rather than anything Marked is doing. I'll check on it further
when I get a chance.
