I'm away from keyboard at the moment, so this is from memory: if I copy the section of the MultiMarkdown documentation on citations it works fine. Your syntax seemed a little different, so I'm not sure if there were some changes in the latest MMD version in that area or not. Have you seen the MMD docs and can you tell me if something you're trying to do isn't covered there?</p>
