Marked2 will not display certain Scrivener project documents set to 'compile'

I am having an issues related to Marked2 not displaying certain Scrivener project documents set to 'compile' in the Marked 2 preview window. It works perfectly with a subset of documents, but does not work with any others. There seems to be obvious differences in the formatting of the documents contained with the project.
What could be happening to cause this?
